The way the App Store applies discounts to bundles where you already own games within is as follows; the price of the bundle will be discounted by the amount you've paid for the games you've purchased in that bundle.
For example, if you have previously purchased a game for $2.99, that amount would be deducted from the price of the bundle, but if you purchased the game on sale for $0.99 only $0.99 would be deducted from the bundle price.
